I seem to remember a lot of people were really disappointed that it didn't openly tear apart the foundations of Scientology (it would've been a worse film if it had). It's more about where cults come from, the impulse to divert from traditional society, etc. and what role those kinds of structures can play in peoples' lives.
So, I'd second this recommendation as a good film about cults. Though it may not necessarily be what you'd expect.
stunning film but er indoors hasnt seen it
I stumbled across it on probably a Sunday night years ago. I thought it was brilliant. Not a famous film but an unheard of gem.

pretty fucking brutal though. It also doesn't quite get to be cult-ish until midway through, so it might be a bit misleading of a recommendation.

Was kind of enjoyable i think...but stupid.
This film is incredible, so very very disturbing. It's not specifically about a cult, but it is about Genesis - a horrific allegorical retelling of it. so is about the cult of Christianity, if you will.
the full film is up on youtube. don't worry about quality degredation, it looks like (highly, deliberately stylised) crap in the first place so a little more graininess doesn't hurt.
God disembowels himself, Mother Earth gets pregnant then the children of the Earth rape her. no dialogue, not much music.
it's this, and if i see another band project it behind them when i play i will.... be displeased
probably fair, but harsh. I love it. Not enough bands use it in my opinion!!!
