they worked very seperately. Marr had ideas for riffs and stuff and jammed with the band, recording the music. then he basically gave Morrissey a tape of music and Morrissey would write lyrics based around that.
remember reading that for one of the albums Morrissey only needed around a week between getting the tape initially and presenting the first rough draft of the record.
i'm pretty sure Marr never really had any input to the songs lyrically, and Morrissey's never really professed to being able to play, beyond piano on the backing of one track, if i'm not mistaken.
Morrissey made up the melodies himself (to be fair it's not hard - there's mostly about three or four notes per song) which is why the phrasing and the melodies are pretty unique in how they go against the music.
