Probably mostly due to his use of certain language in some of his lyrics (and I realise it's mostly ridiculous to draw conclusions about people from their lyrics, that's why I'm just musing), and it's difficult to tell whether he's in character, being ironic, etc etc etc.
"where are the obligatory niggers?" in The Classical
"the young blackies get screwed up the worst" in Deer Park
there's a couple of lyrics with him sounding off about Jews
can we hear something from your back catalogue?"

and how he felt that was the wrong way to go about not being racist.

But that line in Deer Park is clearly talking about black people in Britain being treated badly.
Generally though I'm not sure many MES lyrics are conducive to line by line analysis. He rarely writes anything with a straightforward meaning and you'd certainly be hard pressed to discern a clear political stance in his lyrics. He's always been more interested in spinning tales and looking for interesting combinations of words and images than he has in communicating any kind of message (though there are a few exceptions).
Generally though, as he is a cussed, awkward, misanthrope who deliberately kicks against any kind of orthodoxy, especially one he perceives as modish and/or middle class, I'd be surprised if many of his personal views stood up to any kind of PC test. I don't really care about his opinions. Although I love The Fall I've never thought that I would like MES in person.

Most of his lyrics are in irony, in character or mainly telling a story anyway.

He was a reg at my dad's restaurant in Preswtich and my brother used to go up to him and annoy him with questions while he was trying to eat and he was pretty amiable

uses racism as a tool for whatever purpose (i.e. shock value, to annoy DiSers), but probably isn't actually a racist.
